Backstory: The Short, Short Version

From the manual:

"Darwinia is a Virtual Themepark, built by Dr. Sepulveda out of malfunctioning Protologic 68000s. Darwinia is populated by a sentient evolving life form called the Darwinians. Unfortunately, the systems of Darwinia have been overrun by an evil red Viral Infection. Your task is to destroy the Viral Infection and save the Darwinians."

Years ago, in a time known as 'The Eighties', Dr. Sepulveda ran a succesful computer hardware company known as Protovision. Their latest creation, the Protovision 68000, was butchered in the public minds' eyes by the press for being a 'defective lemon', and Dr. Sepulveda was left with a bankrupt company, and fifty thousand supposedly 'defective' computers.

Twenty years later, after virtually disappearing from the world stage, Dr. Sepulveda reappears with astounding news - he has built the world's first Hyperprocessing Quantum computer, out of his old 'defective' systems no less, running the world's most amazing A.I. simulation - the digital world of Darwinia.

Dr. Sepulveda has since set up visitor access to Darwinia, and that's where the story begins...

Backstory: The More In-Depth version

Introversion Software created additional backstory material for the game, most of which made it into the manual. Not essential to understand/play the game, but an interesting read for those who enjoy the insightful, detailed, and sometimes funny 'extra' touches.
